Climate change is expected to have profound ecological effects, yet shifts in competitive abilities among species are rarely studied in this context. Blue tits (Cyanistes caeruleus) and great tits (Parus major) compete for food and roosting sites, yet coexist across much of their range. Climate change might thus change the competitive relationships and coexistence between these two species. Analysing four of the highest-quality, long-term datasets available on these species across Europe, we extend the textbook example of coexistence between competing species to include the dynamic effects of long-term climate variation. Using threshold time-series statistical modelling, we demonstrate that long-term climate variation affects species demography through different influences on density-dependent and density-independent processes. The competitive interaction between blue tits and great tits has shifted in one of the studied sites, creating conditions that alter the relative equilibrium densities between the two species, potentially disrupting long-term coexistence. Our analyses show that long-term climate change can, but does not always, generate local differences in the equilibrium conditions of spatially structured species assemblages. We demonstrate how long-term data can be used to better understand whether (and how), for instance, climate change might change the relationships between coexisting species. However, the studied populations are rather robust against competitive exclusion.  相似文献

Background

A high-throughput genotyping platform is needed to enable marker-assisted breeding in the allo-octoploid cultivated strawberry Fragaria × ananassa. Short-read sequences from one diploid and 19 octoploid accessions were aligned to the diploid Fragaria vesca ‘Hawaii 4’ reference genome to identify single nucleotide polymorphisms (SNPs) and indels for incorporation into a 90 K Affymetrix® Axiom® array. We report the development and preliminary evaluation of this array.

Results

About 36 million sequence variants were identified in a 19 member, octoploid germplasm panel. Strategies and filtering pipelines were developed to identify and incorporate markers of several types: di-allelic SNPs (66.6%), multi-allelic SNPs (1.8%), indels (10.1%), and ploidy-reducing “haploSNPs” (11.7%). The remaining SNPs included those discovered in the diploid progenitor F. iinumae (3.9%), and speculative “codon-based” SNPs (5.9%). In genotyping 306 octoploid accessions, SNPs were assigned to six classes with Affymetrix’s “SNPolisher” R package. The highest quality classes, PolyHigh Resolution (PHR), No Minor Homozygote (NMH), and Off-Target Variant (OTV) comprised 25%, 38%, and 1% of array markers, respectively. These markers were suitable for genetic studies as demonstrated in the full-sib family ‘Holiday’ × ‘Korona’ with the generation of a genetic linkage map consisting of 6,594 PHR SNPs evenly distributed across 28 chromosomes with an average density of approximately one marker per 0.5 cM, thus exceeding our goal of one marker per cM.

Conclusions

The Affymetrix IStraw90 Axiom array is the first high-throughput genotyping platform for cultivated strawberry and is commercially available to the worldwide scientific community. The array’s high success rate is likely driven by the presence of naturally occurring variation in ploidy level within the nominally octoploid genome, and by effectiveness of the employed array design and ploidy-reducing strategies. This array enables genetic analyses including generation of high-density linkage maps, identification of quantitative trait loci for economically important traits, and genome-wide association studies, thus providing a basis for marker-assisted breeding in this high value crop.

Genome-wide association studies (GWASs) have identified many genetic variants underlying complex traits. Many detected genetic loci harbor variants that associate with multiple—even distinct—traits. Most current analysis approaches focus on single traits, even though the final results from multiple traits are evaluated together. Such approaches miss the opportunity to systemically integrate the phenome-wide data available for genetic association analysis. In this study, we propose a general approach that can integrate association evidence from summary statistics of multiple traits, either correlated, independent, continuous, or binary traits, which might come from the same or different studies. We allow for trait heterogeneity effects. Population structure and cryptic relatedness can also be controlled. Our simulations suggest that the proposed method has improved statistical power over single-trait analysis in most of the cases we studied. We applied our method to the Continental Origins and Genetic Epidemiology Network (COGENT) African ancestry samples for three blood pressure traits and identified four loci (CHIC2, HOXA-EVX1, IGFBP1/IGFBP3, and CDH17; p < 5.0 × 10−8) associated with hypertension-related traits that were missed by a single-trait analysis in the original report. Six additional loci with suggestive association evidence (p < 5.0 × 10−7) were also observed, including CACNA1D and WNT3. Our study strongly suggests that analyzing multiple phenotypes can improve statistical power and that such analysis can be executed with the summary statistics from GWASs. Our method also provides a way to study a cross phenotype (CP) association by using summary statistics from GWASs of multiple phenotypes.  相似文献

Satellite cells are the major myogenic stem cells residing inside skeletal muscle and are indispensable for muscle regeneration. Satellite cells remain largely quiescent but are rapidly activated in response to muscle injury, and the derived myogenic cells then fuse to repair damaged muscle fibers or form new muscle fibers. However, mechanisms eliciting metabolic activation, an inseparable step for satellite cell activation following muscle injury, have not been defined. We found that a noncanonical Sonic Hedgehog (Shh) pathway is rapidly activated in response to muscle injury, which activates AMPK and induces a Warburg-like glycolysis in satellite cells. AMPKα1 is the dominant AMPKα isoform expressed in satellite cells, and AMPKα1 deficiency in satellite cells impairs their activation and myogenic differentiation during muscle regeneration. Drugs activating noncanonical Shh promote proliferation of satellite cells, which is abolished because of satellite cell-specific AMPKα1 knock-out. Taken together, AMPKα1 is a critical mediator linking noncanonical Shh pathway to Warburg-like glycolysis in satellite cells, which is required for satellite activation and muscle regeneration.  相似文献

Spines of irregular echinoids occur in very high abundance in each specimen, and display distinct architecture as a result of the specialized functions of the spines; however, studies on spine microstructure in atelostomate echinoids have rarely been carried out. Accordingly, little is known about their specific morphology. This work aims to elaborate differences in the spine morphology of selected Atelostomata (Spatangoida and Holasteroida) in detail, and to discuss spine microstructure for its potential systematic value. Based on 82 atelostomate species (56 spatangoids and 26 holasteroids), we show that the perforation pattern in the internal cylinder of the spine (helicoidal versus horizontal pattern) provides a safe distinction between the Spatangoida and Holasteroida. According to this character we discuss the geological history of atelostomate echinoids, in particular their migration into the deep sea, based on well‐preserved records of fossil spines. © 2015 The Linnean Society of London  相似文献

The Crassulacean genus Aeonium is a well‐known example for plant species radiation on oceanic archipelagos. However, while allopatric speciation among islands is documented for this genus, the role of intra‐island speciation due to population divergence by topographical isolation or ecological heterogeneity has not yet been addressed. The aim of this study was to investigate intraspecific genetic structures and to identify spatial and ecological drivers of genetic population differentiation on the island scale. We analyzed inter simple sequence repeat variation within two island‐endemic Aeonium species of La Palma: one widespread generalist that covers a large variety of different habitat types (Ae. davidbramwellii) and one narrow ecological specialist (Ae. nobile), in order to assess evolutionary potentials on this island. Gene pool differentiation and genetic diversity patterns were associated with major landscape structures in both species, with phylogeographic implications. However, overall levels of genetic differentiation were low. For the generalist species, outlier loci detection and loci–environment correlation approaches indicated moderate signatures of divergent selection pressures linked to temperature and precipitation variables, while the specialist species missed such patterns. Our data point to incipient differentiation among populations, emphasizing that ecological heterogeneity and topographical structuring within the small scales of an island can foster evolutionary processes. Very likely, such processes have contributed to the radiation of Aeonium on the Canary Islands. There is also support for different evolutionary mechanisms between generalist and specialist species.  相似文献

The terminal region of barley chromosome 5HL controls malt extract, diastatic power, free amino acid nitrogen, alpha-amylase activity, seed dormancy and pre-harvest sprouting. Comparative analysis of the barley and rice maps has established that the terminal region of barley chromosome 5HL is syntenic to rice chromosome 3L near the telomere end. The rice BAC (Bacterial Artificial Chromosome) sequences covering the region of chromosome 3L were used to search barley expressed sequenced tags database. Thirty-three genes were amplified by PCR (polymerase chain reaction) with the primers designed from barley ESTs (expressed sequence tag). Comparison of the sequences of the PCR generated DNA fragments revealed polymorphisms including single nucleotide polymorphism (SNP), insertions or deletions between the barley varieties. Seven new PCR based molecular markers were developed and mapped within 10 cM in three doubled haploid barley populations (Stirling × Harrington, Baudin × AC Metcalfe and Chebec × Harrington). The mapped genes maintain the micro-syntenic relationship between barley and rice. These gene specific markers provide simple and efficient tools for germplasm characterization and marker-assisted selection for barley malting quality, and ultimately lead to isolation and identification of the major gene(s) controlling multiple quality traits on barley chromosome 5HL.  相似文献

Control of mid-sized mammalian predators (hereafter, mesopredators) is sometimes advocated in an attempt to reduce their impact on wildlife populations, particularly economically important (i.e., game) or endangered species. However, mesopredators may play a role in regulating small mammal populations; thus, lethal control of mesopredators may have unintended consequences. The hispid cotton rat (Sigmodon hispidus; hereafter, cotton rat) is one of the most common small mammals in the southeastern United States and is an important prey species for several of the region's predators. Within fire-maintained communities, such as the longleaf pine (Pinus palustris) forests of the Coastal Plain, cotton rat populations dramatically, yet temporarily, decline following prescribed fire. To evaluate the effects of mesopredator removal on cotton rat survival and cause-specific mortality, we conducted a large-scale mesopredator exclusion experiment that incorporated a prescribed fire during the winter of study. Between 18 May 2006 and 20 June 2007, we used radio-telemetry to monitor 252 cotton rats (131 in exclosures and 121 in controls) and documented 184 mortalities. During the 37-week period of monitoring prior to the prescribed fire event, weekly survival of cotton rats was greater in mesopredator exclusion plots. During the 19 weeks following the prescribed fire, there were no differences in weekly survival relative to mesopredator treatment, but fire caused a short-term reduction in weekly survival within both exclosures and controls. Of 36 cotton rats monitored on the date of prescribed fire, 18 were depredated within 1 month, 4 emigrated, and 5 were killed by the fire event. Overall, raptors preyed on cotton rats more in exclosures than in controls, but evidence for compensatory predation (raptor-caused morality greater in exclosures than in controls although survival rates were similar between treatments) only occurred following the prescribed fire event. Our results suggest that managing mesopredators may result in a temporary increase in cotton rat survival, but dormant season prescribed fire removes this effect until well into the following growing season. © 2011 The Wildlife Society.  相似文献

Plants are widely used in soil conservation to control and prevent erosion on hillslopes and on riverbanks. Previous research has shown the mechanical root reinforcement on soil stability can be considerable. However, land and forest managers still require information and simple tools to enable them to determine how and when a species becomes effective in terms of soil stabilisation. This paper uses root length data from a trial of young New Zealand trees and shrubs to develop a simple model to account for the spatial occupancy of a planting site by roots, and by implication their potential strength contribution to soil reinforcement. It is developed by calculating root surface area in contact with the soil to obtain an effective radius of the root spread about the stem. The approach generates a set of coefficients that are unique to a species for a given site which can then be used in the generalised model to predict root site occupancy, which is taken as a proxy for when soil reinforcement is attained. This information can then be used to assess effectiveness of different species mixes in planting plans.  相似文献
